## Summary

Batch normalization is applied after dense layers in a Siamese neural network base network to stabilize training and improve convergence when converting MS/MS spectra into spectral embeddings. It normalizes layer activations across a batch, reducing internal covariate shift and enabling more aggressive learning rates.

## When to use

Apply batch normalization after dense hidden layers (but not the final embedding layer) in a deep neural network trained on MS/MS spectral data, particularly when the network processes high-dimensional binned spectra (9948-dimensional vectors) and you need to stabilize gradient flow across multiple dense layers with regularization (L1/L2).

## When NOT to use

- Do not apply batch normalization to the final embedding output layer; the embedding layer should produce unnormalized 200-dimensional vectors to preserve the full representational capacity needed for similarity learning.
- Do not use batch normalization if batch size is very small (< 8 spectra) or if you are performing single-spectrum inference; batch statistics become unreliable and may degrade performance.
- Do not apply batch normalization if the model is trained on spectra from a single ionization mode and will be deployed on cross-ionization data without retraining, as the learned normalization statistics may not generalize.

- 200-dimensional spectral embedding vector (final output after all normalization and dense transformations)

## How to apply

Insert batch normalization immediately after each dense layer (except the final output layer) in the base network architecture. In the MS2DeepScore Siamese network, batch normalization is applied after the first dense layer (500 nodes) and the second dense layer (500 nodes), but NOT after the final dense layer (200 nodes) that produces the spectral embedding. Batch normalization computes mean and variance statistics across the batch dimension and normalizes activations, followed by learned affine transformations (scale and shift parameters). This is typically combined with dropout (applied after batch normalization) to further regularize the network. The rationale is that normalization reduces sensitivity to initialization, stabilizes training dynamics, and allows higher learning rates without divergence.

## Evaluation signals

- Training loss curve converges smoothly without divergence or large oscillations, indicating stabilized gradient flow from batch normalization.
- Validation RMSE on predicting Tanimoto scores remains in the range 0.13–0.20 (matching reported MS2DeepScore performance), confirming batch normalization did not harm model accuracy.
- Layer activation distributions across training batches have approximately zero mean and unit variance (check via activation histograms), confirming batch normalization is functioning.
- Model achieves target performance (RMSE ≈ 0.15 for structural similarity prediction) with higher learning rates than would be stable without batch normalization.
- Embedding vector norms and 200-dimensional representation statistics remain stable across different batches and epochs, indicating reduced internal covariate shift.

## Limitations

- Batch normalization introduces a dependency on batch size; very small batches (< 8 spectra) produce unreliable batch statistics and should be avoided. During inference, the model must use running statistics computed during training.
- The learned batch normalization parameters (scale and shift) are specific to the training data distribution. If the model is applied to spectra from significantly different sources (e.g., different instrument types or compound classes), the normalization may not be optimal.
- Batch normalization adds computational overhead during both training and inference; for very large-scale similarity computations, this can increase runtime compared to networks without normalization.
- The final embedding layer intentionally excludes batch normalization to preserve the full expressiveness of the 200-dimensional spectral representation, so benefits of normalization are limited to intermediate layers only.
